There is one antibiotic that I am aware of that is contraindicated with Azathioprine/6MP use: Trimethoprim, but this is not a drug that would be used for acne.
As cic has already said there has been discussion/legal action taken around the use of Doxycycline and the development of Crohn’s. The other drug, not an antibiotic but is also surrounded by controversy, which has been widely used for severe acne and seems to have a stronger tie to the development of IBD is Accutane.

We have not faced the same situation Sascot but antibiotics have been used for both of my children for other reasons. Sarah has had a couple of UTI’s (Urinary Tract Infections) in the past year or so with no adverse Crohn’s reactions due to antibiotic use. Matt pre surgery was on Augmentin Duo Forte for about 3 months due to an intra-abdominal abscess. He wasn't in remission at that point but the antibiotics didn’t worsen his condition Crohn’s wise or introduce any new problems. He was also on Flagyl for 6 months, although a Crohn’s targeted antibiotic he nonetheless had no issue with its use either.
I hope you are able to find something that works well for your lad and if it is an antibiotic that he suffers no ill effect from it. Good luck!
