What if they don't find anything?

I'm scheduled for a capsule endoscopy next week, which will hopefully show me to be actively flaring so I can resume treatment. My worry is that they won't find anything, that the pain and fatigue will be for nothing other than me being lazy and having "severe" ovulation pain (not ovulation coinciding with a flare causing me to be unable to get out of bed :/)

Regardless of whether they find anything in your GI tract, don't let them tell you that you're lazy. Insist something is wrong and it's their duty to get to the bottom of it.

Also have them look into connective tissue disorders which can cause extreme pain and fatigue anywhere in the body including the gut .
