I am on Cipro/Flagyl - just started Monday - and my D has been bad - much worse than usual - is that normal with this course of meds?

As Peaches said, call your doc would probably be a good idea.

I had flagyl (called metronidazol here) before I had Crohn's and it made my guts very unhappy.

I had a course of tinidazole, which is not identical but similar, and it made me MUCH worse for a couple of days.

I had no problems on the flagyl apart from the yucky taste in my mouth. I don't have D though so perhaps that's why?

I was on Cipro and Flagyl for about three months earlier this year, and it made me feel so much worse and made my D worse. Getting off those alone made me feel much better.
