Garlic and onion can cause gas and that could be part of the problem. If you are eating pieces of garlic or onion that may be irritating your guts. If you find even cooked onion and garlic bother you, it's probably best to try to avoid it.

Onions are extremely aggressive veggies. They have certain acids and oils in them that irritate skin. You can see that when you cut an onion and start crying. For me, even inhaling the fumes of an onion when they are cut can irritate my stomach and bowel.

Garlic cooked in soup or other cooked dishes sometimes works for me, but it's the same oils and acids as in onions that makes you sick.

I just started to avoid those veggies years ago. It's hard initially, but works best for my Crohn's.

I has similar reaction to onions and eventually found I can substitute leeks instead in small amounts to add flavour with no bad problems. Don't know why but it usually works for me. Garlic in only tiny quantities is ok but only a bit high risk ! Still tricky eating out though ..

Well, its not just garlic and onion itself,i'm trying to avoid it,but alot of spice and sauce has garlic and onion in it which all the restaurant use,you never know what they had in the sauce, you can't just taste it out since its mixup with alot of favors.

Onion is a fermentable carbohydrate (see: FODMAPS)

In my experience, if eaten with a starch or protein they take priority over digestive juices and enzymes, leaving the onion to putrefy.

Garlic I've never had trouble with. The reason for it's consumption is the allicin content which proves to be anti-bacterial. Does it kill beneficial intestinal flora? I couldn't tell you.
